Near-Optimal Block Alignments

چکیده
In this paper, we improve the idea of the near-optimal alignments. Though the near optimal alignments increase the possibility to find the correct alignment, too many of them may confuse the biologists. So we present the filter scheme for the near-optimal alignments. An easy method to trace the nearoptimal alignments and an algorithm to filter those alignments are proposed.1 The time complexity of our algorithm is O(dmn) in the worst case, where d is the maximum distance between the near-optimal alignments and the optimal alignment, and m, n are the lengths of the input sequences, respectively.

Visualization of near-optimal sequence alignments
MOTIVATION Mathematically optimal alignments do not always properly align active site residues or well-recognized structural elements. Most near-optimal sequence alignment algorithms display alternative alignment paths, rather than the conventional residue-by-residue pairwise alignment. Typically, these methods do not provide mechanisms for finding effectively the most biologically meaningful a...
متن کاملSimple and Fast Inverse Alignment
For as long as biologists have been computing alignments of sequences, the question of what values to use for scoring substitutions and gaps has persisted. While some choices for substitution scores are now common, largely due to convention, there is no standard for choosing gap penalties. An objective way to resolve this question is to learn the appropriate values by solving the Inverse String...
متن کاملA system for visualizing and analyzing near-optimal protein sequence alignments
Received: 12 January 2005 Revised: 22 April 2005 Accepted: 25 April 2005 Online publication date: 7 July 2005 Abstract System modeling and analysis is an imperfect art and as a consequence there are problems where alternative solutions may exist. Information visualization is often used to enhance system modeling and analysis efforts by taking advantage of human perceptual capabilities. Our rese...
متن کاملPredicting reliable regions in protein sequence alignments
MOTIVATION Protein sequence alignments have a myriad of applications in bioinformatics, including secondary and tertiary structure prediction, homology modeling, and phylogeny. Unfortunately, all alignment methods make mistakes, and mistakes in alignments often yield mistakes in their application. Thus, a method to identify and remove suspect alignment positions could benefit many areas in prot...
متن کاملOne-Block CYRCA: an automated procedure for identifying multiple-block alignments from single block queries
One-Block CYRCA is an automated procedure for identifying multiple-block alignments from single block queries (http://bioinfo.weizmann.ac.il/blocks/OneCYRCA). It is based on the LAMA and CYRCA block-to-block alignment methods. The procedure identifies whether the query blocks can form new multiple-block alignments (block sets) with blocks from a database or join pre-existing database block sets...
